For example, if I only want stocks to pass a long filter if the Nasdaq is above the ema(100)?

Just add a line
close qqqq > ema(100)
to your scan

or even....

Fetcher[
ind(^ixic,close) above ind(^ixic,ema(100))
do not draw ema(100)
]
